Right at the end in Alien when Ripley's just escaped and is on the escape shuttle she takes Jonesy out of the box and strokes him a bit, then she finds the alien on the ship and goes to put on the space suit and then opens the door so the alien goes flying out into space. She at no point puts Jonesy back in his box or moves him at all, she just kind of leaves him sat on where she was stroking him and then he's not seen again when she's getting rid of the alien. Shouldn't Jonesy also have been flung out of the door?
